This is weird. I did a test.
First I opened my map, and chose 'generate terrain shadows'. I selected ONE square, low setting. Clicked OK. It generated the shadows in about 30 seconds. Then, I chose merge when it finished. This takes awhile. When its done, the ENTIRE MAP has shadows generated on the low setting...and its all the battlecraft texture (not mine).
Before (as you can see in the screenshot I posted above), I textured the entire map on the highest setting. Shadows were generated on ALL squares, but SOME of them had a crappy texture (most of them).
Tonight I chose generate shadows on ONE square, highest setting...same result. The entire map gets shadow'd, but my nice texture disappears. WTF?!
I'm so lost. If there was another way to generate shadows, I would.

Try generating shadows for one block on high, and then merge...I DARE you, lol.
**Oh, and one note...when I made the texture in Ed42, I was a boob and painted it with terrain shadows. Yes, the hills will be a little darker...I could live with that
