Inside the rfa it make no difference.
But yes linux requires lowercase and as far as I can tell that is the only difference (in regards to that, there are other reasons for choosing linux, but that is not for this thread).
Short answer, just rename all the rfa file to lower case and then you use them on linux.
(As a side note, windows is not case sensitive, meaning that you can lowercase, UPAERCASE, or CaMeLcAsE on a windows system. Linux however is case sensitive and by convetion lowercase was chosen. As far as numbers go, the do not have case, so who can you 'lowercase' 001? *_001 is just a patch method. Its describe else where so I will not repeat it. However, yes you do need to make the character before the _001 lowercase too, as they are a part of the name. No file in the bf server is exempt from needing to be lowercased.)
